I know, there exists a trac (754) for this problem. But I would like to post it here, anyway:
Really a lot of landuses and naturals are taggt in OSM as Multipolygon Relations. And there will be more and more. But maptool/navit can't handle them and these areas aren't visible (p.e. lakes, riverbanks, forests, residentials, etc). It would be nice, if navit/maptool would handle in future the Multipolygon Relations.

I made a ping at the corresponding TRAC ticket :)

I have no clue, how maptool works internaly and what the patch changes in detail. As Multipolygone support can be tricky (if it's not considered from the very beginning), there might be a workaround usefull for the first time:
1. Get all multipolygone relations
2. Copy all OSM tags to the child objects itself
This will work for outer elements, but will make troubles for inner (so non existing) areas.

Is there something ongoing? I want to try to resolve the outers of Multipolygones to easy Polygones. At first with java, a step before Maptool. Later then in Maptool, perhaps.

At least I found another bug concerning multipolygones #1172.

As Navit has just a very smal team and only a few of them are able to contribute with code, you need to be patient for a analyses/fix.
If you have the time to help on anything in that special case, joining the IRC might be very good! If you would post some updates on the progress here or at the tickets, this would be excellent :)

its a long time ago... Today I've thinked, I will test, if Navit can handle Multipolygons, now... So I compiled the newest version and created a map.
But I saw, the maps looks so bad now. Still no Mutlipolygones.
Its really a big problem, because there are a lot of landuses and naturals tagged as MPs. So the navit-maps looks really ugly. See the Screenshots for compare:
1. Lakes as MPs are not visible
2. Forests as MPs are not visible
3. Residentials are not visible
